I've experimented over the past few years with several different eBook management softwares, and I've chosen Calibre hands down as the best.

I like how you can configure it to "Send to Device" for the Kindle series (probably Nook to) by sending to that devices @kindle.com email address automatically instead of having to manually email them. Yes, you do need to make sure that the FROM email you configure is listed as an allowed email address in your Kindle Magement area on Amazon.com, but so what?

Some of the other great features are the huge range of devices and formats it supports, including ePub, MOBI (kindle format), AZW3 (updated MOBI format for Kindle 8 & newer devices, also for Kindle Fire and the Amazon Kindle app for computer), FB2, TCR, nd more.

Calibre also features its own built in webserver for sharing books online, which you can run on an alternative port such as 81, 8080, 8081, etc... if you're running a normal webserver on port 80. This server also only runs while Calibre is running, and doesn't run automatically by default. In addition to that, it can also share your books wirelessly! Though that is only used by the Android app Calibre Companion.

The last nice thing, is Calibre's website links to a good source of DRM free books.

Yes, like every other software out there, Calibre has issues when converting PDFs to other formats. This is solved by converting the PDF to an ePub, and then using Sigil to edit the ePub and reformat it yourself. This is a bitch with long books and such, but oh well. Thankfully you can manually send PDFs to devices that support them (Kindle Fire, Nook Tablet, etc...) by connecting the device to the computer and sending it that way. You only have to convert them if you wish to send them via the Send to Device feature mentioned above.
